You can do this easily and even work it so the game runs through Steam as a "added" game. It's advisable to run X3TC outside of the Steam root folders if you're going to be modding the game. Do you mean that you want the Steam Launcher to launc the X3TC with the X-Tended mod or that you just want to play your Steam-purchased copy of X3TC while running the X-Tended mod?
